How do you know whether a word is masculine or feminine (whether to use un/une or le/la)? Is it a matter of memorization or is there a rule? For example, is there a reason why cafe is masculine and boisson is feminine?

I do not think there is a rule, I think you just have to know.

Try lesson 1.7 Naming Things http://members.rocketlanguages.com/lessons/207#language It explains as follows: As a general guide, groups of words termed masculine often end with a consonant, and groups of words termed feminine often end with the vowel "e". Note that there are plenty of exceptions to this guideline!
